In an unnamed city in 1999, Thomas Anderson, a computer programmer known as "Neo" in hacking circles, investigates the mystery of the "Matrix", bringing him to the attention of hacker Trinity. She tells him that Morpheus can answer Neo's questions. At his workplace, Neo is pursued by Agents led by Agent Smith, while Morpheus, able to somehow observe their movements, guides him by phone, but Neo ultimately surrenders.
The Agents interrogate Neo about Morpheus, but he refuses to cooperate. In response, they seal his mouth shut and implant a robotic tracking device in his abdomen. Neo awakens at home, believing the encounter was a nightmare until Trinity and her companions remove the device and take him to Morpheus. Morpheus offers Neo a choice: a red pill to uncover the truth about the Matrix or a blue pill to return to his normal life. Neo takes the red pill and awakens in the real world, submerged in a mechanical pod and connected to invasive cables. He sees countless humans similarly encased and tended by machines before he is ejected from the building and rescued by Morpheus aboard the hovercraft Nebuchadnezzar.
Morpheus explains that the year is approximately 2199. In the 21st century, humanity lost a war against its artificially intelligent creations, leaving Earth a devastated ruin. Humans blackened the sky to deprive the machines of solar power, but the machines retaliated by creating vast fields of artificially grown humans, harvesting their bioelectric energy. To pacify their captives, they built the Matrix, a simulated reality modeled on human civilization at its peak. The remaining free humans founded an underground refuge called Zion, surviving on scarce resources. Morpheus and his crew hack into the Matrix to liberate others, exploiting its rules to gain superhuman abilities inside it. Even so, they remain outmatched by the Agents—sentient programs that protect the system—and death in the Matrix means death in the real world. Morpheus freed Neo because he believed him to be "the One", a prophesied figure destined to free humanity.
The crew enters the Matrix to seek guidance from the Oracle, who foretold of the One. She implies that Neo is not the One and warns him of an imminent choice between his life and Morpheus's. The crew is ambushed by Agents after being betrayed by Cypher, a disillusioned crew member who longs to return to the virtual comforts of the Matrix. Convinced of Neo's importance, Morpheus sacrifices himself to confront Smith and is captured. Meanwhile, Cypher exits the Matrix and begins disconnecting the others, killing them. Before he can kill Neo and Trinity, he is killed by Tank, a wounded crew member, who extracts the survivors.
Smith interrogates Morpheus to obtain access codes for Zion's mainframe, which would enable the machines to destroy the human resistance. Determined to rescue Morpheus, Neo re-enters the Matrix with Trinity. They free Morpheus, who escapes the Matrix with Trinity, but Smith intercepts Neo. Realizing his potential, Neo fights Smith as an equal and kills him. However, Smith is resurrected in a new body and kills Neo.
In the real world, machines called Sentinels attack the Nebuchadnezzar. Standing by Neo's body, Trinity confesses her love for him and reveals that the Oracle prophesied she would fall in love with the One. In the Matrix, Neo revives with the ability to perceive and manipulate its code. He effortlessly destroys Smith and escapes the Matrix just as the Nebuchadnezzar's electromagnetic pulse disables the Sentinels. Later, within the Matrix, Neo communicates with the system, vowing to show humanity a world of limitless possibilities, before flying away.
The Matrix Reloaded
Six months after escaping the Matrix, Neo and Trinity are now romantically involved. Morpheus receives a message from Captain Niobe of the Logos calling an emergency meeting of all ships of Zion. An army of Sentinels is tunneling towards Zion and will reach it within 72 hours. Commander Lock orders all ships to return to Zion to prepare, but Morpheus asks one ship to remain to contact the Oracle. But within the Matrix, Bane, a member of the crew, encounters the former Agent Smith. Smith forcibly overwrites his mind, effectively killing him and possessing his body. Thus able to enter the real world, he exits the Matrix.
In Zion, Morpheus announces the news of the advancing machines. The Nebuchadnezzar leaves Zion and enters the Matrix, where Neo meets the Oracle's bodyguard Seraph, who leads him to her. The Oracle reveals that she is part of the Matrix and instructs Neo to reach its Source with the help of the Keymaker. As the Oracle departs, Smith appears, telling Neo that he became a rogue program after being defeated by him. He demonstrates his ability to clone himself over other inhabitants of the Matrix, including the new upgraded Agents. He tries to take over Neo's body but fails, prompting a battle between Neo and many copies of Smith. Neo defends himself, but is forced to retreat.
Neo, Morpheus, and Trinity visit the Merovingian, who is imprisoning the Keymaker. The Merovingian, a rogue program with his own agenda, refuses to let him go. His wife Persephone, seeking revenge on her husband for his infidelity, leads the trio to the Keymaker. Morpheus, Trinity, and the Keymaker flee while Neo holds off the Merovingian's henchmen. Morpheus and Trinity try to escape with the Keymaker, pursued by several Agents and the Merovingian's chief henchmen, the Twins. After a long chase, Trinity escapes, Morpheus defeats the Twins, and Neo saves Morpheus and the Keymaker from Agent Johnson.
The crews of the Nebuchadnezzar, Vigilant, and Logos help the Keymaker and Neo reach the Source. The Logos crew must destroy a power plant and the Vigilant crew must disable a back-up power station to bypass a security system, allowing Neo to enter the Source. Haunted by a vision of Trinity's death, he asks her to remain on the Nebuchadnezzar. The Logos is successful, but the Vigilant is destroyed by a Sentinel. Trinity replaces the Vigilant crew and completes their mission. Agent Thompson corners her and they fight. Neo, Morpheus, and the Keymaker try to reach the Source via a hallway of Matrix backdoors, however the Smiths ambush them. The Keymaker is killed after unlocking the door to the Source for Neo.
Neo meets a program called the Architect, an artificial intelligence computer programme who created the Matrix, who explains that, as the One, Neo is an intentional part of the design of the Matrix, now in its sixth iteration. Neo is meant to stop the Matrix's fatal system crash that naturally recurs due to humans' free will, leading to dozens of humans gradually refusing to accept the simulation. As with the five previous Ones, Neo has a choice: either reboot the Matrix from the Source and pick a handful of survivors to repopulate the soon-to-be-destroyed Zion, as his predecessors all did, or go to save the imperiled Trinity, causing the Matrix to crash and killing everyone in it. Neo chooses the latter, prompting a dismissive response from the Architect.
Neo's vision of Trinity comes true as she is shot by Agent Thompson while falling off a building. Before she hits the ground, Neo arrives and catches her. He then removes the bullet from her chest and restarts her heart. They return to the real world, where Sentinels attack them. The Nebuchadnezzar is destroyed, but the crew escapes. As the Sentinels catch up to them, Neo realizes he can sense the machines in the real world, and telepathically destroys them but falls into a coma. The crew are picked up by another ship, the Hammer. The Hammer's captain reveals that the machines wiped other ships defending Zion after someone prematurely activated an EMP. Only one survivor was found: the Smith-possessed Bane, who lies beside Neo in the medical bay, also unconscious.
The Matrix Revolutions
Having been rescued by the crew of the Mjolnir in the real world, Neo and Bane's bodies lie in the ship's medical bay. Neo's consciousness is trapped in a subway station named Mobil Ave, a transition zone between the Matrix and the machine world. He meets a "family" of programs, including a girl named Sati. The "father" of Sati tells Neo the subway is controlled by the Trainman, a program loyal to the Merovingian. When Neo tries to board a train with the family, the Trainman refuses and overpowers him.
In the Matrix, Seraph, Morpheus, and Trinity confront the Merovingian and force him to release Neo's consciousness into the Matrix. Neo visits the Oracle, who reveals that Smith intends to destroy both the Matrix and the real world. She says that Smith is Neo's "opposite", resulting from the Matrix attempting to balance itself, and that "everything that has a beginning has an end". After Neo leaves, a large group of Smiths arrives to assimilate the Oracle. She does not resist, and Smith gains her powers of precognition.
Neo returns to his body in the real world. The crews of the Nebuchadnezzar and the Mjolnir find and reactivate Niobe's ship, the Logos. As the captains plan their return to Zion to help its defense, Neo requests a ship to travel to the Machine City. Motivated by her encounter with the Oracle, Niobe offers him the Logos. Neo departs, accompanied by Trinity.
Bane, whose consciousness has been secretly assimilated by Smith and who has stowed away on the Logos, takes Trinity hostage. Neo realizes Smith has assimilated Bane and, in their fight, Bane blinds Neo with a power cable. Neo discovers he can still "see" machine source code in the real world and uses this ability to kill Bane. Trinity pilots them to the Machine City.
Zion's shipyard is overwhelmed by a horde of Sentinels. Niobe and Morpheus rush toward Zion in the Mjolnir to aid the human defenses. After crashing through the half-open gate, the Mjolnir crew discharge its EMP, disabling all the Sentinels present but also Zion's remaining defenses. The humans are forced to retreat and wait for the next attack, thinking it will be their last stand.
The Logos approaches Machine City and is besieged by machines. Neo shuts several of them down using his newfound powers but passes out from exhaustion. To avoid their attackers, Trinity flies above them, briefly glimpsing the open sky before crashing. Impaled in the crash, Trinity declares her love for Neo before dying. Neo enters the Machine City and encounters the machine leader, the "Deus Ex Machina". Neo warns them that Smith threatens both the machine and human worlds. He offers to stop Smith in exchange for peace between humans and machines. The Deus Ex Machina agrees and the Sentinels pause their attack on Zion.
The machines plug Neo into the Matrix, whose population of humans and programs has now been entirely assimilated by Smith. The Smith-assimilated Oracle confronts Neo, having foreseen that he will be the one to defeat Neo. After a protracted fight, Smith recalls a vision and tells Neo that "everything that has a beginning has an end", unknowingly repeating what the Oracle had said to Neo earlier. This appears to cause Neo to concede defeat and allow himself to be assimilated. In the Machine City, pulses of energy surge into Neo's body, which destroys Smith-assimilated Neo and all the Smiths in the Matrix. This seemingly kills Neo but restores everyone else in the Matrix, including the Oracle. The Sentinels withdraw from Zion and the city rejoices.
The Matrix is rebooted. The Architect confronts the Oracle, scolding her for having "played a dangerous game", but begrudgingly concedes that those who desire to leave the Matrix will be freed. After the Architect leaves, Seraph asks the Oracle if she had always known Neo would save them. She replies that she did not, but she believed.
The Matrix Resurrections
A young woman named Bugs learns that the Matrix is running old code in a loop, enacting the moment when Trinity first found Neo within the Matrix. Bugs discovers a program embodying Morpheus and helps free him from the simulation.
In San Francisco, Thomas Anderson is the creator of a video game series called The Matrix, based on his faint memories as Neo. At a coffee shop, he regularly encounters Tiffany, a married mother with no recollection of her past, on whom Anderson based the game character Trinity. Anderson has created a simulation called a Modal to develop game characters. He struggles to separate perceived reality from dreams, a known concern among his co-workers and partner. Thomas's psychoanalyst prescribes him blue pills that he takes each day to suppress the occurrences, but he stops taking them. Meanwhile, as Bugs and Morpheus work to extract Neo from the Matrix, Anderson's business partner regains his memories as Agent Smith, Neo's former nemesis.
Neo awakens in a pod and notices Trinity confined in another nearby, before being extracted to Bugs's hovercraft Mnemosyne. Neo is brought to the human city Io, the sister city of Zion, where he reunites with an elderly Niobe. She explains that sixty years have passed in the real world since the Machine War ended, and that Neo's allies, including the original Morpheus, have all died over time. The peace achieved by Neo's sacrifice lasted for many years, but the large number of humans leaving the Matrix created a serious power shortage, causing the machines to fight over limited resources. Soon afterward, Zion was targeted in an attempt to get humans to use as the power supply once more. However, this attempt caused many machines, who still remembered Neo's sacrifice and the promise of peace, to turn on the others in order to protect the humans. This allowed most of Zion's citizens to escape. Io was then founded by both machines and humans who have been working together ever since against the remaining machines who want to return things to the way they were before the war.
Niobe refuses to risk Io's safety to help Neo free Trinity and confines him to his quarters. Bugs and her crewmates free Neo and enter the Matrix to contact Trinity. They are attacked by Smith and other exiled programs, including the Merovingian, but Neo and the Mnemosyne crew defeat them as Neo's abilities return. The group leaves and locates Trinity, but before Neo can talk to her, his therapist appears and immobilizes him by manipulating time. He reveals that he is The Analyst, a program designed to study the human psyche.
The Analyst explains that after Neo's and Trinity's deaths, he wanted to study Neo's body and his anomalous powers as The One and convinced his superiors to resurrect both of them. He discovered that due to The One's inherent connection to all humanity in the Matrix, manipulating Neo could make the Matrix produce more energy. Moreover, he found that the code anomaly in Neo was shared in his bond with Trinity, and that by suppressing their memories and keeping them close but always apart, the Matrix generated much more energy. Solving the energy crisis put The Analyst in a position to seize power from The Architect, after which he rebuilt the Matrix to control humans with emotional manipulation, claiming that humans generally believe what they want to believe. Neo's liberation destabilized the system and triggered a fail-safe to reboot the Matrix, but The Analyst stalled the reboot by convincing his superiors that threatening to kill Trinity would coerce Neo to return to his pod.
Neo and Bugs return to Io and talk to Sati, an exiled program that Neo previously met. Seeking to avenge her parents' deaths at the hands of the Analyst, Sati helps devise a plan to free Trinity. Back in the Matrix, Neo makes a deal with The Analyst: he will return to his pod if he fails to convince Trinity to leave the Matrix. Tiffany reaffirms her identity as Trinity while talking with Neo. Realizing that he has lost, The Analyst attempts to kill her, but Agent Smith appears and attacks him, seeking revenge for his own imprisonment after being restored as a result of Neo's resurrection.
Neo, Trinity, and the others escape in their vehicles, chased through the streets by hordes of bot programs and attack helicopters. As the last ones to be extracted from The Matrix, Neo and Trinity become cornered atop a skyscraper. Holding hands, they leap off and Trinity begins to fly, taking them to safety. With Trinity's newfound control over the Matrix, both return to confront The Analyst. They thank him for giving them a second chance by resurrecting them while they also express their contempt. Neo and Trinity fly off into the sky together, making plans to remake The Matrix.
