After breaking up with Logan during the summer and resuming dating Duncan, Veronica tries to rebuild a normal life. When several athletes—including Wallace and Meg—fail their drug tests, Veronica uncovers who faked the results. Logan is accused of murdering PCH biker gang member Felix Toombs, however the charges are dropped because of a lack of evidence. While on a school tour of the home ground of the professional baseball team Neptune Sharks, Veronica meets Woody Goodman, the team's owner. Veronica is thrust into a larger mystery when the school bus that she had just missed mysteriously plunges off a cliff into the Pacific Ocean.
2. Driver Ed
Veronica discovers that Meg is the only survivor from the bus crash, but is in a coma. When the bus driver is blamed for the crash, his daughter Jessie asks Veronica to clear his name. Wallace meets the new rich girl Jackie Cook, and tries to impress her. Woody is running for the position of Balboa County Supervisor, more commonly known as the "Mayor of Neptune". He asks Keith to run for Sheriff, and Keith accepts after seeing Sheriff Lamb's investigation of the bus crash case. Kevin Smith guest stars as Duane Anders.
3. Cheatty Cheatty Bang Bang
Cassidy hires Veronica to prove that his stepmother, Kendall, is cheating on his father Richard. During the investigation, Veronica discovers that Richard is stealing money entrusted to his real estate company. She decides to go expose Richard's crime, which forces him to flee the country before the SEC can arrest him. Keith and Alicia, Wallace's mother, spend the weekend in Chicago, where Alicia runs into a man from her past.
4. Green-Eyed Monster
Veronica calls the hospital to see whether or not Meg Manning (Alona Tal) has been moved from the ICU. Afterward, a woman, Julie, comes to Mars Investigations and says that she needs Keith (Enrico Colantoni) to investigate whether or not her boyfriend, Collin, is cheating. As she is leaving, Keith comes in and tells Veronica that he can't take on another case due to his Sheriff's run. He requests Veronica call Julie and cancel. However, Veronica only pretends to call Julie, deciding to take it on herself as she needs money for college.
Veronica meets with Julie, who explains why she thinks Collin is cheating. Jackie invites Wallace to help her with trigonometry. The police officer from the previous episode, Nathan Woods, pulls up to Alicia's house. Alicia tells Keith about her problem with Nathan, and he agrees to help. Wallace and Jackie (Tessa Thompson) are being very flirtatious in school. Nathan tries to break into Alicia's house until Keith shows up. Keith thinks that he is a criminal named Carl Morgan, although he's not. Veronica attempts to visit Meg in the hospital and finds Duncan (Teddy Dunn) waiting there.
Meg's parents angrily tell both of them to leave. Collin goes into a woman's house, and Veronica takes pictures and sends them to Julie. After investigating further, Veronica finds out that Collin is actually just seeing a rabbi and tackles Julie before she can barge into the house.
Julie requests more surveillance on Collin, and Veronica agrees for an extra $1,000. Keith goes to Sheriff Lamb and tells him about "Carl Morgan." While talking to Weevil, Veronica realizes an earring the Sheriff's Office gathered as evidence in the death of David "Curly" Moran belongs to him. When Veronica questions how the earring was collected as evidence, Weevil tells her he received an anonymous call saying that Curly was behind the bus crash. Veronica calls Wallace (Percy Daggs III) for help with Julie's case, and he leaves Jackie by herself, leading Jackie to feel jealous.
Veronica, disguised as a sorority girl, investigates Collin by going to his house, pretending to have a flat tire, and attempting to seduce him while Wallace films. Veronica tells Wallace about the guy she saw with Jackie the other night, and he shrugs it off. Veronica, pretending to need a computer, goes into Collin's house. Veronica tries to seduce him once again, but he denies her advances. On the computer, Veronica copies all of Collin's files onto a hard drive, and Collin tells her that this is not his house—he is house-sitting for Nicolas Cage.
Veronica sends Wallace to distract Collin while the files download. Veronica and Duncan share a romantic dinner, but it is ruined when Veronica brings up Meg. Later, Veronica looks at Collin's files and finds out that he has been researching Julie's wealthy family.
Late that night, Meg's younger sister, Lizzie (Anastasia Baranova), shows up at Duncan's suite. Lizzie asks Duncan if he can remove any private information from Meg's laptop before her parents see it. Lizzie finds Veronica hiding in Duncan's bedroom, and is mad until Veronica says she knows someone who can help. Veronica decides to call Mac (Tina Majorino) for help. Mac successfully stores all Meg's information onto an external drive and gives it to Duncan. Julie calls Veronica, and Veronica tells her that Collin is being completely faithful. Veronica almost looks at Meg's files on the external drive before thinking better of it.
Sheriff Lamb calls Keith and tells him that "Carl Morgan" is actually a police officer named Nathan Woods. Veronica meets with Julie, and tells her that Collin is housesitting, and his supposed house and car are not actually his and that he looked up Julie's family online. Keith walks in and realizes Veronica took the case behind his back. He scolds Veronica for taking on the case and for staying overnight at Duncan's. Veronica calls Julie, who informs Veronica she broke up with Collin. Veronica sends Julie information showing that Collin was likely planning on proposing, but Julie continues to worry about the fact Collin might be poor and Veronica hangs up on her.
Veronica finds out that Collin is from an extremely wealthy family. She sends Julie a package with information about Collin, and advises her they were both lying about their wealth. After mixing up cases when talking to a client, Keith apologizes to Veronica and admits he needs her help. Veronica investigates Weevil's story about the phone call and eventually connects it to a landline at the Echolls' house. Logan (Jason Dohring) denies placing the call, but says that he threw a party that night and it could have been anyone in attendance. He also tells Veronica that Weevil unexpectedly showed up at the party. Keith digs further into Alicia's backstory, and Nathan shows up at Alica's house and tells Wallace that he is Wallace's father.
5. Blast from the Past
Wallace confronts his mother about his father, Nathan Woods. Wallace confides in Veronica, but she is preoccupied with the crash and helping Jackie find out who stole her credit card. Wallace decides to leave with his father for Chicago. Veronica learns that Terrence Cook, Jackie's father, has a large gambling debt. Terrence tells Veronica that he is being blackmailed by Sheriff Lamb, who has threatened to reveal Terrence's address to the men he owes money to. Veronica later finds a voice mail message left by a student on the bus, which suggests that an explosion immediately preceded the crash. When she plays the message for Keith, he gives it to Sheriff Lamb rather than revealing it to the public.
6. Rat Saw God
Keith loses the election for Sheriff to Lamb, and Logan is re-arrested for Felix's murder after the anonymous 911 caller comes forward and says he will testify against Logan. Abel Koontz reappears and asks Veronica to track down his daughter Amelia so he can see her before he dies. Keith breaks into the area where the bus is kept and finds a rat taped under one of the seats. Joss Whedon guest stars as a rental car supervisor.
7. Nobody Puts Baby in a Corner
When Duncan learns from Meg's emails that she had been babysitting an abused child, Veronica takes on a series of babysitting jobs to help Duncan try to find the victim. Logan asks Veronica to prove that the witness to Felix's murder, Dr. Tom Griffith, is lying and that he was not on the bridge the night of the killing. Woody wins the election and is named the Balboa County Supervisor. He tells Keith of his plan to incorporate the wealthy part of Neptune, which would widen the gap between the rich and the poor. Woody promises Keith that if his plan for incorporation passes, he will make Keith the Chief of Police.
8. Ahoy, Mateys!
Duncan (Teddy Dunn) has a dream involving Meg (Alona Tal) and Veronica. Duncan wakes up to hear Veronica reporting her findings about Dr. Griffith (Rick Peters) to Logan, including that he was reprimanded for doing illegal surgery on a man named Danny Boyd. Duncan puts Meg’s letter from the previous episode into a drawer. At school, a boy confronts Weevil (Francis Capra), demanding the cocaine he ordered from 'some biker dude'. Weevil denies knowledge of the drug deal. At Mars Investigations Keith (Enrico Colantoni) meets with the parents of Marcos Oliveres, a student who died in the bus crash.
The Oliveres report they are being harassed with reminders of their son’s death and they need proof of who is behind it. Logan drives Veronica to meet Danny Boyd (Taylor Sheridan). Boyd leads her to The River Styx, a local bar heavily patronized by the Fitzpatrick crime family. Boyd explains Dr. Griffith was reprimanded for giving him stitches after a bar fight. A man confronts Danny, demanding to know why he brought Veronica into the bar. Veronica's identity is outed and she is attacked by the man, who demands to know the real reason she is there. Logan barges in, announcing he has called 911, and then forces Veronica's release by holding the man at gunpoint.
Keith tells Veronica that Marcos's parents believe they are being harassed by the school administration so they drop their lawsuit. Keith asks Veronica about Marcos, and she admits she didn't know him. Veronica asks around about Marcos at school, but no one really remembers him. However, Veronica receives an anonymous email about Marcos from someone claiming to have a jealous boyfriend. Keith gives Veronica an MP3 player paid for by the Neptune School District that he found broadcasting Marcos’s voice in Mrs. Oliveres’s car. Veronica confronts the principal, but he denies any knowledge of the harassment.
Veronica gives the MP3 player to Mac (Tina Majorino), who recognizes Marcos' voice as that of 'Captain Crunk', one of the co-anchors of a popular pirate radio show. The show was mostly about roasting various Neptune High students, leading Veronica to conclude a large number of people could have had it out for Marcos. Mac tells Veronica she stopped listening after the show went on a 4-week break and 'Captain Crunk' wasn't on it anymore when it returned.
Veronica confronts Weevil about her belief that he set up Tom Griffith for a favor from the Fitzpatrick family, of which Danny Boyd is a member. However, Weevil denies being behind the scheme. Weevil realizes one or more members of his gang are going behind his back, and warns them he will find out who. Later, Weevil talks to a biker, who admits he lied to the police and didn't actually see Logan stab Felix. Veronica and Mac track the origin of the radio signal to a house, only to be shocked when Vice-Principal Clemmons answers the door.
They lie about needing to see his son, Vincent, to get into the house. Veronica and Mac find radio equipment in Vincent’s basement room, confirming he is the other host of the pirate radio show. Vincent tells them that Marcos quit the show after going to summer camp, but Vincent doesn't know why. Mr. Oliveres is unhappy with Keith’s suggestion the harassment is unrelated to the lawsuit. Veronica does some digging and finds that Marcos's parents sent him to a conversion therapy camp.
Keith stakes out the Oliveres's house while they are away and finds a neighbor going into the Oliveres’ house using their security code to get some beer from their kitchen. However, that is apparently normal for him. Keith finds a toy school bus in their fish tank and the security code scribbled on the back of a piece of scrap paper from the law firm representing the school district. Logan is kidnapped by masked bikers, who subject him to torture by playing Russian roulette with various parts of his body.
Logan swears that he does not remember the night Felix was murdered, and he is let go. Logan manages to steal a cell phone from one of the bikers, which he uses to call Weevil and threaten him. Veronica talks to Vincent about Marcos being gay, but Vincent insists Veronica is wrong and that Marcos was almost beaten up by a jealous boyfriend, which reminds Veronica of the email she received. Keith informs Mr. Oliveres that he can prove someone in the Oliveres family is responsible for the last toy bus and the security code on the paper from the school's law firm, and they should take the settlement.
Veronica goes to the house of the girl with the “jealous boyfriend”. She finds the email was sent by a teenage boy named Ryan, and that he is also responsible for the harassment. Ryan explains that he was in love with Marcos. Marcos’s parents saw them flirting, which caused them to send Marcos to the conversion therapy camp. After attending the camp Marcos became depressed. When he died in the bus crash Ryan took revenge on Marcos's parents by haunting their memories. Duncan has another dream about Meg. When he wakes up he opens her letter and says "Oh my God!"
9. My Mother, the Fiend
After reading her mother's high school permanent record, Veronica investigates her mother's suspension for spreading "malicious lies" and a possible relation to Neptune High's deaf cafeteria lady. Weevil tells Logan that he no longer believes that Logan killed Felix, and they agree to work together in secret while publicly continuing their feud. Cassidy uses his trust fund money to start a real estate holding company, Phoenix Land Trust, with Kendall as the figurehead CEO. Veronica surreptitiously visits Meg in the hospital and discovers her still comatose and visibly pregnant.
10. One Angry Veronica
Veronica is selected to be a juror for a case between two 09er boys and a poor Hispanic woman, and Keith investigates the disappearance of sex tapes from the evidence locker in the police station. Meg awakes from her coma and tells Veronica that she does not want her parents to receive custody of her baby. She apologizes to Veronica for her attitude towards her after Duncan dumped her, and although she dies shortly afterwards, her baby survives. Wallace returns from Chicago.
11. Donut Run
Veronica helps Duncan, who kidnapped his daughter, escape the country under the noses of Sheriff Lamb and the FBI. Logan and Weevil, working together in secret to avoid the wrath of the PCHers, try to figure out which PCHer is working with the Fitzpatricks. Wallace reveals that he left Chicago because he was in the car when his teammate Rashard Rucker ran over a drunken homeless person in a hit-and-run accident.
12. Rashard and Wallace Go to White Castle
When Wallace reveals Rashard's hit-and-run, Rashard and his uncle turn the tables by producing witnesses who will testify that Wallace was the driver. Weevil investigates the Fitzpatricks with Veronica's help, and finds out that it was Thumper who was working with them. However, Thumper organizes a coup against Weevil, and the PCHers beat him and throw his motorcycle into the ocean. Keith discovers that Woody told his daughter Gia not to ride the school bus the day of the bus crash.
13. Ain't No Magic Mountain High Enough
At the winter carnival, the cash box with the money for the senior class trip is stolen and Veronica must find it to clear her name. Logan flirts with Hannah, the sophomore daughter of the bridge witness Dr. Griffith. Terrence is accused by Sheriff Lamb of planting the explosive device on the bus and detonating it with a cell phone. He hires Keith to prove his innocence, and reveals that he is a gambling addict.
14. Versatile Toppings
Veronica is hired to capture two criminals; a person stealing from pizza boys and another who blackmails gay students at Neptune High. Logan uses his relationship with Hannah to put pressure on her father to drop his testimony against Logan. Keith finds out that Terrence was at a casino at the time of the bus crash, and could not have used his cell phone. Keith uses this information as an alibi and Terrence is released, but Lamb refuses to drop the charges. Veronica finds explosives and detonators in the garage where Terrence keeps his cars.
15. The Quick and the Wed
Keith (Enrico Colantoni) questions Veronica about the explosives found in Terrence's garage. Later that day, Keith talks to Sheriff Lamb (Michael Muhney) about this information, but he is dismissive of Keith. At Logan's suite, Dick (Ryan Hansen) insists on watching a TV exposé on Aaron Echolls (Harry Hamlin) and the Echolls family. The show is also playing at Hannah's home and at Java the Hut. Veronica serves a bachelorette party and notices the bride, Heidi, with a huge ring on her finger. Lamb searches Terrence's hangar but refuses to tell Keith about his findings.
Jane, the bride-to-be's sister, who is also Wallace's girlfriend, comes up to Veronica at school and says that Heidi is missing. Sheriff Lamb holds a press conference announcing that he is about to arrest Terrence Cook for the bus crash. Veronica confronts Logan about his relationship with Hannah. Veronica questions some of the other bachelorettes who describe Heidi as impulsive, and explains Heidi got creeped out by a man she thought was following the group. Beaver (Kyle Gallner) talks to Kendall (Charisma Carpenter) about their company, the Phoenix Land Trust. Cliff McCormack (Daran Norris) talks to Logan about his upcoming trial, encouraging him to take a deal. While scoping out some leads on Heidi, Veronica and Wallace find her car abandoned.
Keith talks to Terrence's car mechanic, who says that he is familiar with the cabinet where the explosives were found and denies seeing anything suspicious in the cabinet a month ago. Veronica talks to Jane about her findings, and Jane points out a particular man. Kendall visits Aaron in prison and goads him to invest in the Phoenix Land Trust, and Aaron agrees if she will visit Logan. A couple of bikers spit on Logan outside a convenience store. Logan goes on a date with Hannah, and her mother, Stephanie Denenberg, cautions her against dating him.
Logan uses Ms. Deneberg's email account to send a message to Dr. Griffith. Veronica tracks down the suspect in Heidi's disappearance and finds it is Vinnie Van Lowe (Ken Marino). Veronica talks to Vinnie, but he reveals nothing. Logan and Hannah agree to have sex. Keith presents his evidence for Terrence's innocence, but Sheriff Lamb reveals that Terrence is in surgery. Ms. Dumas's father shot him after he broke into her house. Mr. Pope, the FBLA teacher, talks about the possible downsides of Woody's plan for incorporation. Beaver has increased his lead in the stock market contest.
Veronica tries to call Heidi, but the call goes directly to her fax. Veronica prints out the faxes that were in the machine's memory, and one of them is a flyer from the band of Heidi's old boyfriend, Nick. Veronica successfully tracks down Heidi. Heidi says the wedding is off, due to a friend texting Heidi saying Paul is cheating on her. However, Veronica deduces that Nick did not send the fax nor did Heidi's friend send the text, implying that someone is trying to prevent Heidi from going to the wedding.
The whole family waits at the wedding for Heidi, who eventually shows up. Heidi and her fiancé fight and eventually break up at the altar. Kendall makes a pitch to Logan about the Phoenix Land Trust. She sneaks into Duncan's bathroom and takes hair from the drain. Tom Griffith storms in angrily, he threatens Logan and proposes a deal; He will drop the testimony if Logan breaks up with Hannah. At Java the Hut, Logan suddenly walks up to Veronica and says "I think I've done something horrible."
16. The Rapes of Graff
In class, Veronica and the whole class are asked to participate in Woody Goodman's (Steve Guttenberg) essay contest. Wallace (Percy Daggs III) invites Veronica to visit Hearst College. Logan abruptly breaks up with Hannah without giving an explanation, leaving her heartbroken. A student named Dean (Michael Cera) conducts Veronica and Wallace's tour of Hearst, when Troy joins the tour late. Veronica mocks Troy to his face, but he insists that he has changed his ways. At a party, one of the students hits on an unamused Veronica. The student gets more aggressive with Veronica, and when Troy begins to defend her, the student punches him.
Later that night, Veronica sees Troy making out with Stacy (Alia Shawkat). Keith (Enrico Colantoni) comes to the aid of Cliff (Daran Norris), from whom a briefcase of legal documents was stolen. When Veronica is sleeping, Troy calls her unexpectedly, pleading for help, and Veronica visits him at the police station, where he has been charged in the date-rape of Stacy.
Keith and Cliff watch surveillance footage to try and determine who stole Cliff's briefcase. They spot Sheriff Lamb kissing a blonde, who Veronica recognizes as Madison Sinclair. In order to prove his innocence to Veronica, Troy says that he left his name and number in Stacy's room, arguing that a rapist would not have done such a thing. Veronica checks Stacy's room and finds Troy's name half-erased. Stacy receives a box of someone else's hair outside her door, and Veronica deduces that there have probably been other victims of the rapist, so she goes looking for someone who bought a wig recently, without luck.
Dean informs Veronica that the fraternity has a contest about how many girls they have had sex with, and the recruit with the lowest number of "points" is forced to shave his head as punishment. Keith and Cliff confront Lamb with photos of him kissing Madison, and he reveals the woman who stole Cliff's briefcase is a sex worker. Veronica tracks down Stacy's rapist to someone going by "Ice Man." She sneaks into the fraternity's basement, where she is caught by two members.
Veronica confronts the two fraternity members about Stacey's rape, and they deny any involvement. Veronica finds another rape victim, Dawn. Veronica and Dawn tell Stacy that Troy could not have been the rapist because he was on the other side of the country when Dawn was raped. Veronica discovers that the losing fraternity member sent the hair to Stacy, which was his own, because she made him lose the "contest." Logan tells Hannah the truth about why they broke up and admits that he only asked her out so that her father would recant his claim of witnessing the murder of Felix Toombs.
The sex worker who robbed Cliff tells him and Keith she gave the briefcase to an unknown man. Hannah and Logan reconcile and are about to have sex when Dr. Griffith (Rick Peters) enters Logan's suite and takes her away. Wallace gets admitted into Hearst. Logan is told Hannah has been sent to boarding school in Vermont. Veronica learns that the Fitzpatricks could have framed Terrence Cook (Jeffrey Sams) for the bus crash.
17. Plan B
Weevil, Veronica and Logan try to prove that Thumper killed Felix. Woody receives a video of the inside of his own home, and asks Keith to investigate. When they discover it was filmed months before Woody announced his controversial incorporation plan, he asks Keith to stop searching for the stalker. Veronica and Logan contact the real caller from the bridge, and Veronica convinces him to tell Sheriff Lamb what he saw on the bridge. Weevil believes that the Fitzpatricks ordered Felix's murder because they found out about his relationship with Molly Fitzpatrick, and that Thumper was the one who killed him.
18. I Am God
The victims of the bus crash and a mysterious phrase haunt Veronica's dreams as she continues to search for the person responsible for the crash. Veronica finds out that Meg's parents had been trying to set her up with a Neptune High janitor named Tommy "Lucky" Dohanic. Desperate to be free of the brutal Fitzpatricks, the PCHers come to Weevil for help. Construction workers find one of Aaron Echolls' Oscars buried on Kane property, covered with Lilly's blood and Duncan's hair.
20. Look Who's Stalking
Gia asks Veronica to discover who is stalking her after she receives a video of her brother's soccer game, which is similar to the one received by Woody. The video turns out to be from Lucky, the janitor at Neptune High who used to be the batboy for the Neptune Sharks. Although he is arrested, his bail is paid by the Mannings. Woody enlists Keith to take to the hospital a semi-clad, young campaign worker who had gone to a motel with Woody the night before and was now unconscious.
